I was considering deserting the union. All I know is that I will get a remark. Will this remark last forever or is there a way to get rid of your remark?

Yes, I do believe the remark stays forever, but the more activity is on your profile, it may get pushed down where it's not noticeable

Desertion is indeed a war crime in real life.

But this is a game so if you want to switch to another faction you are free to do so and do not worry about the remark. Remarks are only bad if you have a collection of them
